Hmmmm.... I would think that the story is that Chrysalis was able to get the Nightmare Moon out of Luna and fuse with it. The two are able to banish Luna to a far off land. They approach and attack Celestia. Celestia was able to barely escape the two and goes on a search for her sister so they can stop Equestria's new evil rulers.

Well after a long journy into the outlands Celestia searched for days but soon finally found Luna. The two teamed up and fused together to beat Nightmare Chrysalis. After they saved Equestria Celestia and Luna stay fused so the sisters could never be apart and they can now technically be queens.
