The CIS an army consisting of 99% of droids, against the Flood a plague that require organic material to spread and grow strong. The CIS droid army is prepared to face down any foe with its near endless supply of battle droids, and other deadly droid models. The Flood on the other hand have plenty of forms that will allow them to overwhelm anyone in a tide of flesh. That is if they can find any organic material to feed on no matter how small it maybe.
