Would love to see that. I always figured Robotnik's full name was Ivo Julian Kintobor, Jr.
Maybe you can have Archie Snively cameo briefly and its revealed he salvaged his own Regina before the reformatting. I just kinda want to see one Snively get a happy ending.

I'm going to stick with the Robotnik surname. Since MSR world (started) as sort of a fusion between the Adventure games and Archie Sonic, Professor Gerald's presence sort of necessitates the use of Robotnik. I might work in the Kintobor storyline at some point... but right now it's not really on the radar.
What I was thinking to do was a "Robotnik Family Tree" to kind of explain all the different versions and how they relate to one another.

And the Robotnik's programming ignores everything Sally's says it seems at first...
And we see this programming doesn't think of humor, wit, irony, etc, just a puppet on strings. Then again, it knew Sonic wasn't being serious.

THS IS THE MOST INTERESTING BIT OF THE ENTIRE LOG! Where the programming actually alters in response to Sally's thoughts!
Also, I imagine Sonia's name being the same as the slave programming is a retcon due to the reality smooshing together rather than how it always was (given the existence of Sonia and Manic).
Was Sally's slave programming loaded due to the happenstance with the overrider?

Well the appendices are not intended to be full-fledged comics, but other mediums that are faster to produce. In this case, an illustrated short-story. :)
The script is lifted directly from Issue 29. None of the dialog is written by me with the exception of the internal dialog of S.O.N.I.A. and Sally.
While I did come up with the S.O.N.I.A. backronym at the time I wrote this story, I wouldn't say it is a retcon per se. The meta reason for Sonia's name of course comes from Sally's future children in the Archie comic being named Sonia and Manic (a reference to Sonic Underground of course). However, there really isn't any reason for Sonia to have this knowledge in-universe. I suppose that Sally could have names in mind for her unborn children. Sonia, as Mecha Sally, would have access to this information. But this is something I came up with just now and is not established in the story.
So the backronym is newly created information, but I don't know that it contradicts or conflicts with any established information, so I think it still works. The real reason I used it is to clarify to the reader what is happening.
The neuro-overrider is included because it was part of the original Issue 29 story. My head-canon is as follows:
When a subject is roboticized (by a Robotnik-roboticizer) they lose free-will and control of their body. Why is this? My idea was that there is a "bug" in the roboticizer where the "mind/spirit/personality" of the being is not properly mapped to the synthetic nervous system of the robot body. The mapping could be a complete failure (no control whatsoever) or just make them have some degree of mild paralysis or lack of dexterity.
After trying several times to properly integrate the mind and body, the roboticizer "gives up" and just loads a basic control program onto the robot body that makes it obedient for troubleshooting purposes. Of course, Robotnik never troubleshoots the actual "problem" and just exploits the mindless obedience of the new robot.
Thus almost all robians have some version of S.O.N.I.A. program controlling them. Theoretically. What makes Sonia (non-acronym) unique is that she is a blend of S.O.N.I.A., Sally's spirit, and Chaos energy, causing her to evolve into an actual sapient life form.
We know that ring energy and chaos energy can override the programming and cause the subject to gain control of their body. This could be less them "overcoming the program" and more "the mystical energies properly align their body and mind" thus satisfying the control program's purpose and shutting it down. While Sonia/Nicole-Roboticization tech is a bit different than Robotnik's (the control program assists in integrating the mind/spirit/personality and the body, but allows for behavior filtering and thought control), the root of it is similar which is why Sonic and Shadow are able to override it with their high levels of willfulness/latent chaos energy/ring power/etc.
Of course, this is just my thoughts and interpretations of both SatAM, and my own earlier writings. Other interpretations are completely valid. But behind the scenes, this is my idea of what drives the lore. And yes, this is a fairly recent re-interpretation/idea, so it could be viewed as a retcon, though I think it still works with the established content.
