If Foxy and Mangle are in the Third Game, then there is all the more reason for Bonnie to be in the same game as Claptrap. Its not like the player is going to be confused as to whether the blue one or the yellow one are the same or different, otherwise Golden Freddy and Freddy would have never been in any of the same game... nor any of the Toys.

Technically, Bonnie IS present in FNAF 3. There's an animatronic shell in Fazbear's Fright, which belongs to Bonnie. Also, Springtrap is the first version of Bonnie! I actually believe he WAS called Bonnie in FredBear's Family Diner, but was given the nickname of "Springtrap" because of his springlocks, and the fact that he is practically a bear trap, because of the springlocks that can snap shut and "ensnare" a human inside.

Not really, no. They are different versions, different entities. They have nothing alike. If I removed Freddy, and had a game exclusively that had Golden Freddy... you would not say "well, technically, Golden Freddy is Freddy". That's just illogical.

Golden Freddy and the Toys are in fact supposed to be counterparts of the respective animatronics. I looked at the Nightmares' pages on the FNaF Wiki, and for Bonnie, his Toy and Shadow(in Hallucinations) counterparts are there along with Springtrap and Plushtrap, Freddy his Toy, Golden, and Shadow, Foxy the Mangle, Chica her Toy counterpart.

They maybe based on the same concept in terms of entertainment, but individually are all different. If Bonnie couldn't be there because Claptrap was there, then Golden Freddy should have not be in the first game, nor either mangle/foxy in the third game, because "people might mistake them for being the same".
