According to the Fnaf wiki page, Springtrap was said to be an early Bonnie suit and phone guy even referred to him as Spring-Bonnie during the 5th night. (This is also evidenced during the end of the night mini games in Fnaf 4 where they do show him as Spring-Bonnie). So my guess is because of that, Scott figured that there was no need for a Phantom Bonnie. Despite the fact there's a Phantom Foxy and a Phantom Mangle.

Bonnie is a completely seperate character from Spring Bonnie.
Otherwise, Spring Bonnie wouldn't be in the same building that Bonnie was in the FNaF 3 minigame cutscenes.
